Description
PORTUGAL (MANUEL I)
Unique Trait: Renaissance of Fortune
Spending Gold on Buildings grants Great People Points from all working Specialists in the city, the amount doubling in the Capital.

Unique Unit: Cosmographer
The Cosmographer is Portugal's unique replacement for the Great Scientist under Manuel I. Cosmographers are best suited for exploration over the standard Great Scientist, possessing a bonus to its Movement when Embarked. It can be used to establish new cities, granting a burst of Science based upon the distance the city is from the Capital as well as your Science Per Turn at the time. Unlike the Great Scientist, however, Cosmographers cannot be normally expended for Science - although it can still be expended to build the Academy Tile Improvement. Send Cosmographers far across the seas to reap as much science as you can, but be sure to send a military escort with them as they remain vulnerable to attack.

Unique Building: Royal Trading House
The Royal Trading House replaces the Bank for Portugal under Manuel I. Unlike the Bank, the Royal Trading House does not require a Market, meaning it can be quickly established in any newly founded city. This works well with its ability to automatically claim all Luxury Resources within two tiles of the city, allowing you to get a head-start on improving them. The Royal Trading House also grants bonus Gold for each Luxury Resource claimed, including ones claimed outside the initial two tile radius. As with the Bank, Trade Routes other players make to a city with a Royal Trading House will generate an extra 1 Gold for the city owner and the trade route owner gains an additional 1 Gold for the trade route. Establish Royal Trading Houses in all your overseas colonies to ensure Portugal is not wanting for wealth and resources.

I found the issue Tommy was talking about below. You forgot to set the Work Rate for the Cosmographer.

For you or anyone else who wants to fix this in their version, it can be easily done by going to ProtugalManuell_GameDefines in Core add adding it to the Insert Into Units section.

Great mod! However, I was not able to expend the cosmographer in order construct an academy. It would say that the cosmographer used his movement points, but nothing would ever happen beyond that. So I was forced to send them all across seas and trade away the useless citites.
