Agents rescued at a Detention Center or Distress Call (More Missions mod) will wear stylish orange jumpsuits until the next mission.

(Presumably they recover their confiscated clothes during the mission but don't have time to change until they're on the jet.)

Flavour/cosmetic/immersion mod only. No effects on gameplay. Aside from heightened uncertainty about which agent you're rescuing based on facial pixel recognition, I suppose.
