On level 1 and 2 Harbour castle , the troops might deploy underground on player side when defending , just put them manually on castle , I will try and enlarge the compound as I think this is creating the wrong behaviour .

Another issue would be for AI if he would deploy there a unit that is large (if the player chooses increased unit size, archers would be left out in a bad formation, probably only ninja would fit there) . Have fun anyway .

I see. I, for one, find the option to deploy them there pretty handy when you're funneling the enemy through the gates as chokepoints, either by having them destroyed already or burning them down yourself.

Hello ! If you are referring to the type of gates that are inside the wall, I chose to avoid the deployment there as the units can be attacked with arrows in the back . But in the future I might add the deploy zones at those gates , atleast for the multiplayer version of the maps .

The only thing missing is the ability to deploy units on the parapits around the gates.

I don't know but you can try it , if Expanded Japan uses the same 7 castles from original game Sengoku Jidai , it's a big chance it will work . I f they use other castles it could matter the order of mod loading probably .
