Recompiled the mod with the chapter 3 modkit. Hope it does the trick. Worked for me in SP.

Update: The mod does work for me. The issue appears to be the sandstone walls (at least as far as I've checked, the next tier up works perfectly). From what I noticed, the window wall looks like it's clipping into the flat ceiling tile when you place the ceiling and try to build the window. It lets me place it that way around, but maybe that's why the ceiling tile wasn't working, it thought it was clipping into the wall when trying to place it after the windows.

So it isn't a mod conflict, just some weird business with hit boxes I guess.

@RSS90 I did put it at the end of the load order. Next time I play I'll see if it's at the very bottom. Not sure what the issue is, but I'm the only one commenting about the issue so maybe there's some weird conflict on my end. Thanks for the reply. Either way I'm still using this mod since the easy work around is to just replace the walls after putting in the ceiling. Keep up the great work.

@Punny_Skele72 I only changed the mesh of the walls. No changes were made to the snap points. Put the mod at the end of the loadorder to overwrite all changes from other mods.

@j0rdwin and @sbremer I am aware of that. This was the first attempt to mod Conan Exiles. When I have more time to mod, I will create standalone walls with windows :)
