Red is the default colour for vanilla Intercity lines, there probably are some mods that can change it, but I personally just don't use vanilla Intercity lines.
I set all my stations to not accept intercity lines and then set them up manually. All you need to do is to have a mod that allows you to move your camera outside of the city boundaries, like Cross The Line. Then you just set up train line like yo do with regular stations (the last segment of track near the map border is a station - you can place a train stop there)
