Maybe to mitigate the problem, you could make a new terrain named "Xenomorph Nest (Empty Lair) as a "in-between-state". I think I've seen similar use of those in other mods. That way you won't trigger another evolution, because the evolution only happens with the "empty lair"-variant, which no longer exists.
Though I have to say that events are the sector in coe5 modding I'm least competent in, so there might be a way more elegant way to handle this.

Not really clear on why exactly it happened, but I noticed something else not working as intended (at least I think so?) which might relate.
When I wanted to collect some units from another Hive, it transformed into a subservient empress, while still having a subservient queen present. My Matron wasn't even in the 3rd form at that point.
Otherwise I really love the Idea and will be watching your progress with great interest.
