I just tested the ship again, for me the cargo container was accessible. Please note that it's connected via small conveyors - so only small items like ores can be transferred.
About the downward thrust:
You are right about the drilling. Angled is the way to go.
Straight down is also possible, but risky - especially in first person.
Considering this is the first ship you build (at least I do), it's available earlier in the game without addiontal thrusters. Once you gathered some resources with it you can easily add some downwards thrusters if you want.
I just feel that it adds too much weight, since flipping can be easily avoided by not going sraight down. Especially if you want to use large thrusters, which is what you need to fully prevent flipping under full load.
I guess its a matter of taste.
secondly, id disagree with the downward thrust - going in nose down with this ship (vertically), if the back end tilts slightly it will fall onto its "roof" without any thrust to counter, it ends up stuck. not sure if you planned this to drill straight down or angled, i found going in angled was fine, just vertical it fell on its head
