Ooo, sounds like a glitch me me. Yeah you can go to discussions page and ask if anyone else has found this issue, sebioff will see it really quick, and let you know what they need to help diagnoss it or if it's a known issue. Best of luck.

Huh, mhmmm, I don't have any mods installed, just some blue prints like yours. Hmmmm, I dunno.

Hmmm. You may want to try disabling all your mods. I just tried it out myself. You have to make the scenery and paths invis in order to see the balloon stalls, but I didn't seem to have an issue. If you can narrow the issue down you should bring it to the dev team. Sebioff is a good guy.
I got a screen shot of it all working for me.

Yes, the issue is not isolated to your model, I've had the exact same issue with most of the older designs (that contain shops), there are just shops that whatever options I have enabled or disabled, just cannot be selected when they are inside a scenery build, but it's not consistent, i.e. some can be selected no problem, others you have to click around looking for a good point, others, just nothing helps.

hmmm. weird. I'll have to take a look at it. I know this sounds obvious, but did you try clicking on them with see-through scenery enabled?

As I note in my first comment, I replaced one of the staff rooms with a depot, but as I also note in my first comment the 2 shops on the ground floor cannot be linked to, I spent around 5 minutes clicking on and all around the 2 shop before I gave up and dismantled the whole things.

This BP was made before we had depots. So I in no way shape or form, designed it for depot functionality. You should however (i'm not sure about spacial restrictions) be able to replace a staff room with a depot and assign all shops to that depot. The side the depot is connected to will get back door deliveries(hidden completely from guests) but the other side of the food court may require haulers to haul goods out in the open. I will note that all the staff paths DO have a connection to guest paths, and haulers should be able to access the back of all the shops. Thanks for the comment man!

This design contains 2 staff rooms and no supply depot, it is possible to replace one of the staff rooms, BUT, the placing of the shops makes it impossible to assign them all to the (or any) depot.
