You can skip the area with the gel altogheter, but you won't get the ball, so you won't be able to go to the companion cube room. But you can still finish the map.
It's like two maps in one. Don't worry about spoilers :)

And no you don't need the sphere to finish the puzzle...
But you'll get acces to a bonus room if you have it. It's just cuteness though, no puzzles in there. It's basicaly a display of companion cubes, with one being astray and replaced by a frankencube. You can throw the frankencube into the fizzler and restore the lost companion cube to it's rightfull place (it's the one you see behind the glass).
I had this concept in mind of having a hidden optionnal sidequest. It is not required at all to complete the test, but i think the "sewer" area you have to solve to get the sphere is even bigger than the main chamber. It should keep you busy for a while ;)
Oh, and you may want to get a better screenshot of the editro view so we can actually see the whole puzzle. The editor takes an automatic snapshot of your perspective when you publish it, so it's easy to only take a crop of the whole thing.
Go behind the grating and shoot a portal throught it to the only availlable spot, then drop down, place portal number two and get back into the chamber to get your cube. You will have to use the flip panel again to finally get the cube out of there.
I agree that this test chamber can be really deadly at times. Save often, especially in the hidden area !
