Each window is self contained and is not connected to the building in anyway. When you destroy a window , the game only needs to think about the destruction of that one window and not the entire building.
I learned this the hard way back when I was working on my 'Shadowqiller's House' level. At first the entire building was connected to everything , and when you tried to break a window or anything , the game would freeze for like 5 - 10 seconds while it loads the destruction , lol xD.
