As you probably know: Aperture Science Inc. has some huge facilities all over the USA.
Many scientists, constructors and test subjects are at work for a better tomorrow.
So back in the days it was necessary to deal with the sewage that such an enormous facility would produce.
This led to the construction of the sewers.
Also it was necessary, because of the Culvert-Mutant-Incident of 1952, which led to the decision, that each Laboratory should have an internal sewer system - even though it was proven in court, that there was no connection between the various chemicals found in the water and the appearance of Crocodile-Mutants.

Because of the current lack of human staff and the circumstance that most test subjects pass away before their nature make the sewers necessary, almighty GLaDOS decided to bring new use to these paths by reconstructing them to Testing Chambers.
