Dunno if you want to fix any of that, 'cause as you said the map's more fun without using those gimmicks.
But honestly... why are you playing Portal 2 if you are just skipping the interesting parts that were made to give you a nice rewarding feeling of solving a difficult thinking challenge?

@Squirelly: It should be fine now with the portal_placement_helpers, please give it a shot, it should take you only one minute ^^
@DeathWish: I am glad, that you had no problems, but yes some have problems with it and now noone should have any troubles anymore. Now it is just reduced to a thinking challange, which is preffered by me and the most most. :]
People have problems with that? Maybe you fixed it, but I did it a few times just to show some people the solution and never had an issue.
@Andi: You are right... I thought that enlarging the panel would help enough, but the portal placement is still a bit randomly. Right now I am working on an auto-portal-center solution combined with a invisible player-clip-textured cone to move the player towards the right position.
@Neksus: Where? Should I upload a walkthrough?
