As a temp fix, you can manually go inside each class mod folder and go to the config folder, then find the XcomClassData.ini file, exit it with a text editor, and near the top they should have:
+SoldierClasses = NAME OF CLASS
If you put a ; in-front of the +SoldierClasses bit, it'll disable the class for you.
EG: If you want to disable the Marine class from the Proficiency Class Pack, find the mod folder (this particular mod folder is usually in C:\Program Files (x86)\Steam\steamapps\workshop\content\268500\1265143828\Config), find the XcomClassData.ini file, right-click and open it with a text editor (Notepad is fine), then change this line:
+SoldierClasses = WOTC_APA_Marine
to this:
;+SoldierClasses = WOTC_APA_Marine
This weirdly only works for SOME class mods... not sure why. Hope it helps.

However, I love this. Given the scarcity of modded non-human recruits, this particular mod setup indirectly makes them lesser faction heroes; if this ever gets fixed, please leave that exclusion in as an option, perhaps in the config.

I think that's what the mods which turn a class into a RPGO specialisation are supposed to do.
It's not RPGO as I've used this mod with that.

Trudging through and testing various mod combinations, I have narrowed the conflict down to Amalgamation Classes WOTC.
As I am not proficient enough in their coding, I can only speculate the exact cause.
Works with both LW2 Classes and Perks/RPGO.
Disabling Amalgamation Classes WOTC fixed my issue and ends my troubleshooting of this instance.

Just go ahead and delete the whole folder, then reboot the game (a few times).

May just need to reinstall to fix. About to test that theory.
Haven't had cause to use this in WotC, but if I remember right from the base game version then an X means the class is Enabled.
