Unfortunately, gmod uses the newer L4D style navmesh generation, which can use an unbounded amount of memory and eventually crash the game on larger maps like gm_atomic (and some of the other maps I've released navmeshes for). I generate these navmeshes on SourceSDK 2007, and then port them to gmod. I also hand-edit the navmesh to make up for the areas where automatic generation doesn't do too good.
Specifically on gm_atomic, you'll only get the navmesh for the starter room (like some people seem to have done) if you use the built-in generation without extra setup.

I have a sneaking suspicion there might be other addons that try to add their own navmesh, which might be getting loaded instead of this one. Can you upload a list of your addons somewhere so I can take a look?
