It's because of the censorship laws in certain countries that don't allow Nazi symbols in video games.
You make no sense whatsoever. It's not partially wrong at all. I'm not saying that everyone who were in the Wehrmacht were Nazis. The Wehrmacht was the armed forces of Nazi Germany though. And the flag of Nazi Germany had a swastika on it.

Besides, there actually are SS units in the game.
I don't really understand what you mean by "it's a Wehrmacht only game". The Wehrmacht was the armed forces of Nazi Germany. The swastika was on the national flag of Nazi Germany. I hope that answers your question.
