The race of the Elder Things from the Mountains of Madness fought Cthulhu and his star spawn with their shoggoths and some lightning based weaponry, so maybe they could be implemented instead of the race of Yith as a replacement for the Templar? Or maybe Miskatonic University could replace the Templar, which would make sense considering all the research they have on the Elder Things, the Necronomicon, and records of incidents such as the Dunwich horror and Innsmouth.
As for the yith, they are a peaceful race and only control people to gain knowledge. but there are some enemies yes but they aren't human
I know you said the features might not work, so I am posting this here so you can gain confirmation that they require some touch-ups.
Other than that, the scenario plays flawlessly, and it certainly has the lovecraftian feel to it.
Maybe instead of the Templars, you could have the Great Race of Yith? I might be wrong, but I think they were the ancient enemies of the Old Ones, and they possess humans, so they could potentially form an advanced paramilitary organization like the Templars.
Or what I mean to say is, it would be amazing if you could program a scenario where you're given a choice between 3 Lovecraft deities, and each one has their own unique playstyle. Cthulhu would be like the Necroa virus, his starspawn devouring all. Hastur would be like the neurax worm, his madness bending the minds of all to his will. And Nyarlthotep would be shadow plague, like in this scenario! What would be even more amazing is if we could do multiplayer with custom scenarios: Cult of Cthulhu vs. Nyarlthotep.
