"[WOTC] Prototype Armoury" is incompatible with this mod
This is probably the part with "Weapons and armour are now individually buildable instead of infinitely granted through schematics"
for example i'd love to use the darklance, but it stands out like a sore thumb, and i'd prefer if it looked like a marksman's rifle instead

You'd have to add lines to that mod to also give the extra upgrade slots to the weapons created by this mod. The only difference in the names is the letter C followed by a tier number. For example, the third tier conventional assault rifle (i.e., it looks like a conventional rifle, but it does the damage of a beam rifle) is C3AssaultRifle_CV.
Oh, sorry. I think I know what the problem is. I've pushed an update that should make attachments work. The fix I've used to make it work with Iridar's mod is somewhat of a hack so you should probably only use the "T1/T2/T3" autopistols created by Three Tier Cosmetic; your regular autopistols are probably going to be sort of broken now.
After applying that fix, autopistols created by Three Tier Cosmetic will have the stats you specify in the Autopistol Overhaul's config, rather than base autopistol stats. If that isn't happening, you've done something wrong. If that is happening, but something else you're expecting to happen isn't happening, then I'll need more clarification on what you're trying to do in order to be able to help you.
As I have previously explained, in order to make this mod work with that one you'll need to edit the config file for Iridar's mod (steamapps\worskhop\content\268500\1513282047\Config\XComAutopistolRebalance.ini) and add the following line at the end of it:
+DLCIdentifier="WOTC Autopistol Rebalance"
Not rly sure if it's that easy or if you got any interest in it. (since it adds some abilitys etc.)

I have talked to Iridar and a "real" fix would be kind of difficult, but I've managed to apply a kinda quick and dirty fix.
In order to make it work you'll need to edit the config files for Iridar's mod (steamapps\worskhop\content\268500\1513282047\Config\XComAutopistolRebalance.ini) and add the following line at the end of it:
+DLCIdentifier="WOTC Autopistol Rebalance"
The two modsshould play nice, then. This may break the original autopistols (I'm not sure about that) but since you're probably using the cosmetic versions created by this mod anyway, it shouldn't matter much.
I checked that this happens, when only this mod is active as well. I physically deleted the workshop folders and had only this one on. I will check and see that no other setting is causing this.
