The weapons that are not affected are in a file inside de mod folder, if another mod add weapons, you have to add them to the file.

I think it may not have complete functionality with the RPG Overhaul. I set damage reduction to be 50%, and started the game with T1 Pistols dealing 2DMG and T2 Pistols dealing 4DMG. After a recent patch of RPGO, T1 cannons deal 6-9DMG and T2 8-11DMG.
I'll ask RPGO's Musashi if anything can be done about it, but for know: a heads-up they might not play together nicely right now.

Skarsatai 2.0 Yes, that are the default settings for the mod, 100% disable the mod for the selected damage

Is the first setting seen in the menu the default from the game? Can you Insert a Reset Button to default setting?
