So first of all, you can disable mods you don't like in the Megamod. Just use the console command.
Also, my first Isaac's heart mod has been in that mod for some time now and if I understand your issue correctly: that should already have broken the synergy. But in case i'm wrong: this mod is by default off in the megamod. So you don't need to worry about this ruining your synergies.
If you wanna disable the other mod and this mod, type in:
MegaMod IsaacsHeart false
Since this mod is off by default, you only need to disable the other one.

@the7screw I believe this changes the synergy and makes it more dependant on your familiar order but not ruins it. It's a nuance that some people may like to try out. Either way, it's a mod so you aren't forced to use it if you don't like it.
