I use the Gizmo tool, and adjust their height to the same level as the ground tiles. You have to be sure to lock them into place once they're positioned however. The physics will force the two pieces to colide otherwise.

Hey man, how did you make your walls sink into your ground tiles? so the base of them is clipped into the ground.
