Could you elaborate? Are you using some tool that requires additional preparation from mod creators? Or could it be that you cut the files instead of copying those during mod installation, like it usually happens?
Besides, if you actually had any problems with .pbo files, DayZ wouldn't even allow you to load in, unless you turn off signature checks - which makes your server vulnerable to cheaters. I can also assume that you meant server config files, but those are conveniently generated during the first start up. Why? Because people kept putting those files all over the place, but not in the profiles folder, and then wondered "why doesn't the menu open up?". Now, yep, you need to first launch the server once after the mod installation, and then find all the files, but these are guaranteed to be in the right place!
Don't get me wrong here, this mod DOES require some maintenance at this point, but nothing about it is fundamentally broken (otherwise I would've updated it or taken it down) - it just lacks a lot of features and the code quality leaves a lot to be desired.

Once upon a time, this mod contained a folder which you had to copy into profiles folder... and users just edited it in the same place, within the mod folder*, and wondered why didn't it work.
* - It'd be nice if mods had reliable access to own mod folders, but that's not the case. It's certainly possible (yep, this too was a part of ZomBerry codebase!), but it requires a lot of hacky solutions that might break with every DayZ update. The only place all mods have a guaranteed access to is the profiles folder.

The thing is, when you download ZomBerry from GitHub it will be called @ZomBerry right away. In general, it will work either way, as long as mod names in the launch options and in the filesystem match up.
