I have learned simply to avoid those two special buildings in order to avoid getting the annoying red exclamation mark. Yet I will see these red e-marks displayed withing the borders of the city-states, so it is annoying generally, and either I will need to stop using mod or try to help you fix it if I can. Breaks the sense of immersion which can be achieved in game sometimes.
Conflict buildings can be built in one city at the same time (eg Art Museum and Archaeological Museum, Ancestral hall and Warlord's throne)
