To stop these from appearing as Advent troops?
It's really getting silly to see cerberus on advent's side, and then also cerberus from their sitrep faction, who then start shooting at eachother, ditto collectors.
Note: I do not have the advent troop replacer mod.
You can customize it's build behavior in the configuration files.

Ok, if you use this mod by itself, they will fight alongside advent. If you use the raider faction mod, they will fight as their own entity.
So there's a few different mods related to this enemy:
Cerberus Trooper - Base Unit
Cerberus Trooper - Advent Replacer
Cerberus Forces - Sitrep
Cerberus Raider Faction - Sitrep
The second mod "Advent Replacer" will replace the Advent Trooper with the Cerberus Trooper. If you don't want that, don't install that mod. Otherwise, use the base unit mod (this page), and the sitreps if you want.
How do I work this mod + the others so they don't replace the looks of the Advent troops and such?

Hm, I'll keep an eye out - it's when a soldier is wearing that particular enemy's armor the shoulders don't appear correctly?

I had to reupload the mod with a new project ID a few weeks ago. You can disregard the error as everything will function appropriately.

That explains a lot! I was having the same happening to me with Cerberus and Collector troops being on the aliens side (In fact I thought it might have been a conflict with the Advent to Empire mod which also had a major update recently) I'm glad I saw this comment thread :)
Hey, glad to hear, thank you. I would like to improve the code further for these units both in terms of customization and clean code. That would be the first step to make these fully template-able without dev tools. Unfortunately, is just a matter of time to work on it. I like the idea
Hey, this was actually a new customization feature added to the raider factions themselves. Previously, having that mod active would remove those units automatically from spawning in normal circumstances. I added a config value that users can pick “yes” or “no” for the removal to happen. Hope this makes sense!
I love how it can be used for both enemies and weapon creation
Now previously this meant I rarely got Cerberus troops and had mostly Advent, and they were rare but a treat when they did show up. After the update, however, Cerberus, Collectors and CAT6 troops are deploying alongside Advent. Which adds some hilarity when there's also the Collector sitrep and Collectors fight Collectors.
Didn't have this problem until the previous mod version broke.
Yes, you may have to use the mod that ignores missing mods on save games to remedy. I had to make an adjustment to the mod to have it to continue to work and this was the side effect - apologies.
I unsubscribed / resubscribed, adjusted settings on the new Mod Manager, went back to the old Mod Manager, etc. etc. and I keep getting the message.
