Using Kaedrin's Mod Manager fixes this and other issues in the vast majority of cases.

Which mods aren't working? This adds lines, it doesn't replace any base game tables, so unless your mods deal with specific settlement resources, there shouldn't be a conflict. I'd still like to investigate though.

You can also try the all in one version instead of this one (link in the description), otherwise Kaedrin's Mod Manager should fix your issue.

Sadly however, it some of my most favorite mods are not working if I install this one so i can't play with it anymore. :(
