also ik that I'm replying to a 4 month old message, but I still hope it helps
I've done some extensive testing/use and believe this could benefit from these updates:
[SAM] tag small, med, lg cargo containers so SAM waits for load/unload
[SAM FORCE] tag 5 batteries and 4 small batteries so they recharge on dock despite power situation of grid
[SAM] tag 3 raycast cameras top, front, underside so SAM doesn't slam into other objects

It's Blargmode's ascent cruise control, so the set up you need on your toolbar is to run the PB with an empty argument
So I have no idea why they would not be working for you. Is this happening to you for all ships, or only the Helios?
Also, if the Helios is the problem, why ask me on the Atlas workshop page?
What's catching you out on the unmanned ships? (I assume you mean the Callisto?) If there is something confusing I didn't think of, then I should probably add it to their descriptions, so let me know!
If all of the above is in place, and it still doesn't work, then I don't know how to help, and you will have to talk to the script author (link to the script page is in the "required items" on the right of this page.
So some things you could check are:
1. Does the station have enough power?
2. Does the station have a PB with the sam script on it, turned on and tagged with [SAM Advertise]?
3. does the station have an antenna that is on and broadcasting?
4. do the connectors that you want to dock to have the tag [SAM Name=dockname] in their name, where "dockname" is what you want that connector to show up as on the SAM menu.
5. Is the antenna on the Atlas turned on?
Do you have an antenna on your space station?
Is it only this shuttle? Or does the station not work any ship with SAM autopilot?
Use "screen" to switch the LCD to a list of all available SAM Station docks (you have to have the SAM script running on the stations/ships you want to Atlas to dock to). Move up and down the list with "prev" and "next" and choose the ones you want with "select". Once you're done, press "screen" again and the LCD should switch to a list of only the docks you chose.
Use the "select" button again on the dock you want and it should cycle between Charge, Charge&Load, and Charge&Unload, choose the one you want and press "start" when you want to go.
Keep in mind SAM won't move cargo for you, it just monitors how full your cargo containers are, so you may want to use sorters or an inventory script on your station(s) if you don't want to do that manually.
