Possibly dumb question incoming. Are you sure this is caused by this mod? Everything seems to point to SoS2 Extensions. Stormtail has been trying to write a patch for SoS2 to make EVA suits stuffable, this mod on the other hand doesn't even touch any clothes at all.
Try quickly starting a new colony (without sos2 extensions, just this mod), to check if this issue continues (I have no idea why it would but eh). Or just disable this mod and check if the error is still there.
I'm 75% sure it's just SoS2 Extension's fault (Stormey has been using you guys as suprise beta testers for quite a while), there's also a 20% chance it's somehow an incompatability.

No, the mod doesn't replace any buildings, just adds new ones that act like their normal versions (except stuffable). You won't encounter any ships made out of stuff in this mod, unless someone adds some.
I've done a few tests, just in case. I can confirm all ships are still made out of their normal hulls n' stuff.
