well... the ship is for only one use so if it has enought fuel i dont see the problem (always you dont intend to build it. also, iksie, you could ad a connector, fuel it and then remove the connector and finish to build the ship

Well since it isn't exactly survival friendly i didn't bother adding external connectors as it would compromise the design. If there were one by one small block connectors i would use them. Its best you use it in creative mod only.

yeah, I suppose if you want to avoid any structures below you being hit you can add more gyros in the second stage to tilt the rocket slightly
