Answer: The dens can only habitate dinos that have not been remapped by mods such as KBD. For example, you can habitate a KBD Parasaur to the Herbivore Garden, but not a KBD Pachy, which has been remapped to be larger than vanilla. This is relatively easy to get around in the case of KBD, which gives you the option to switch between vanilla and KBD versions of a dino in the radial menus. Since the dinos in the den are not likely to be used for much else, it is reasonable to keep them in a vanilla state. I have yet to test it with modded dinos such as those from Shadlos' mods, but seeing how remapping affects the dens, it's safe to say that they too will not habitate in the dens.

Question 1: How do I craft the dens once I've learned them?
Answer: Most of them should be craftable from your inventory, but the corresponding crafting station is the Tool Barrel. Kinda wish that was clarified a little more in the mod itself, but that's where most of the dens are crafted.
Question 2: How do I attach dinos to the dens once I have them?
Answer: Once you have the den placed, simply move the appropriate dino towards the dino, open the den's radial menu (done through holding the E key) and select "Habitate Dino". If eligible dinos are within range, they will show up in a popup list; simply click on them to habitate the dino in the den. There is a limit to how many dinos you can habitate in the dens (usually around 5-6), so be mindful of that, as well as...
