Annoying this means the only was to get around this problem is probably how I did it for Yellow's Dependencies, by creating an entirely new mod that adds entire new copies of these modules that are the same, but have their restrictions removed.
I'll look into alternatives, but if I fail to find one I'll make an add-on mod specifically for whitefoxes like the Yellows Dependencies one
That limit is a hard coded part of the game, but only refers to multiplayer skirmish. So singleplayer, multiplayer conquest and such are all fine and you can use 20k+ ships there
I'll still try and figure out whats happening, but no promises i'll find the issue
I saw that in the screenshot that you also used "Yellow's Mega Dependencies Pack" in the construction of your building, perhaps it has something to do with that, or the addon mod "No Vanilla Restrictions Yellow's Dependencies"...

So in short, There is no Deck Gun Bonus Registered, or if there is, it's ignored by the Combat auto unlock system.

I had made a my version of no vanilla restriction mod (nvr mod) in the time you foggot to update this mod,
my ver of nvr mod is writing by the patch faction so that it does not overwrite the data of modules
( the old nvr mod may brings the old airship module data into our newest game)
And,I made the monster module can be use and print

so could I upload the nvr mod of my version to the workshop?
Should be fixed now, pretty sure it was just due to the spritesheet being updated to be more compact.
