Its been amazing and challenging mod.
That information is in the startpos but I don't know where. Farms are level 1-5, with 5 bring the most fertile.
If I want to change the farm type for example from average to fertile, which one do have to edit?
It might be 12 turns per year. To make it 4 turns per year you'd need to edit the startpos with Pack File Manager.
Have you tried deleting your "AppData\Roaming\The Creative Assembly\Shogun2\scripts\user.script" file.
I'm unsure about the accuracy. It wasn't possible to test this trait when it was added.

I don't think it's possible to edit the record tab.
The startpos controls which factions are playable, so it won't be possible for this mod to be compatible with that mod. Unless you edit the startpos in this mod to change the starting positions of these factions you won't be able to play as Portugal.
Only if you update the Startpos and the file that controls which factions are on the start menu.
Here are some guide regarding how to do various things using the pack file manager:
Chance the number of turns per year
To increase the number of turns you need to edit the campaign_calindar in the startpos. Change the 4 to 12 to have 12 turns per year.
You can move the trade nodes by putting them somewhere else and editing the sea trade routes. However this involves editing the map files; which makes it too difficult for most people.
Unfortunately I can't change the map as I no longer have the map files. Basically I added more regions to them so now all I have are the files will all 97 new regions. It would probably be faster to start with the vanilla files and update them; though I don't know if I would have the time for that at the moment. This is also why I can't update the other map mods, since I have even fewer files.
As long as you give me credit you can use these map mods in any other mod.
The problem in Hokkaido sounds like a conflict between the Regions and Startpos files. That shouldn't be too hard to fix.
Do Miyagi or Mimasaka have iron?
Additionally if you ever fix that please consider adding the Oki islands (owned by Amago) and Tanegashima islands (owned by Tanegashima) since this version of the mod only adds Tsushima islands and Goto Islands. Then this version would be just perfect too and basically DONE! ;)
This is the newest version. I wrote the 1st line years ago when I wasn't planning on doing any updates. Recently I made more factions playable, which was the only change I made in several years.
I didn't make the Portugal mod so it may not be compatible. My guess is that someone changed Goto into Portugal but I don't know who.

Doubling the size of the map requires huge amounts of modding, reducing the unit size can be done by changing the unit size to 'small' in the main menu.
