This is because when the torpedo tubes fill up with water, there is no way for the oxygen left to escape and the tube becomes pressure locked, the system won't let you launch if the tube isn't fully filled with water.
I will probably work on a fix for this soon assuming what I think is the issue is the issue.
You can try and fix it yourself by adding a gas relief valve somewhere or just changing the torpedo system to let you fire at any water level - but I suspect the reason why the tubes need to fill first is to stop the water rushing in the tube pushing the torpedo back in to it's silo potentially blowing the sub up.
