You have to generate it in stages. It took me about two days on/off when I made the nav mesh for GM_Valley by doing it a bit at a time. It takes longer, but it doesn't crash.
Im investigating if this is a flaw with the map itself, remember I remastered it but the map layout remains intact. No errors of nothing when compiling or in the error reporter whatsoever.
