Would it be possible for you to clip off several exploit spots? There is a lot of spots players can get to that the NPCs can't pathfind to or struggle to pathfind to, such as ontop of cars or rooftops.

What happened is that the old skybox did not support HDR, so I replaced with one that does

Type r_3dsky 1 in console. If doesn't work, try to disable a few mods and see if the problem is appearing.
