@jtate: thank you! To release the drone from such a narrow drone hatch you have to position yourself right underneath it, jump up, and then press F5.

But I don't get why you had to remove blocks. You can easily insert the warp drive even from inside the ship, if you open the shutter doors and rotate the drive until it fits. See pictures:

In vanilla it seems the devs are pushing for single function ships with the strict cpu limits.
@Legionairre: I need to take a little break from building. I may look into it in after a week or so.
@Palladin888: I felt it was about time to do a successor to the Loot Lifter line. Interior cockpits have their downside for sure when it comes to combat. Therfor I always recommend to install a shield generator ASAP. ;)
