Accidentaly shot one of rebels in the dark alley warehouse and fucked up the whole route in my first playthrough and had to restart the whole thing

Same thing happened to me and other people who reported it in bug threads at the first page. Lags dissapeared after disabling mentioned addons.

Illocality try to turn off addons that affect npc behaviour in any way. Even model replacers can cause such problems (yeah im necroposting)
