Are you using any other mods right now that modify ship sections. Last I checked, all ship sections work fine with my sets.
Make sure this mod is updated on your end, Steam is very inconsistent with applying mod updates to Stellaris. This is not the case on my end.
It sound like you are doing everything right so... I really don't know what more I could suggest at the moment.
I mean, so long as it is a dds file, the appearance of the image doesn't matter. I have even used dds. files with the same name to for overwriting in the empire color support patches for some of my sets (like the republic ships for example) and those all work as intended. What specific model are you trying to apply a re-texture for? Is it something from one of my sets?
Seems like you are doing everything right, so long as it's the same exact name as the original texture it should overwrite it. Not sure what else I would recommend looking at unfortunately.
First and foremost are you using a .dds file for you texture? This is what is used for all textures in Stellaris.
I don't know if there are any working guides out there, I personally remember spending weeks trying to figure it all out on my own. What I can tell you is that I use the PDX Blender tools to create my mesh files and I know that they are readily available on GitHub.
Hopefully I can get around to it this summer
I was planning on it, so perhaps in the near future (if Paradox actually fixes that bugs I want to see fixed that would make Stellaris tolerable to play again)

Zann Consortium is kinda in the works right now though I am not actively in the Stellaris mood at the moment (I am too annoyed with the amount of visual bugs the Paradox devs have left in the basegame right now). I still want to get that set out within the next month or so.
After reading some of the comments across my mods, I have decided that there is no more excuse for delaying adding Rouge One ships as they are easily available. The Sphyrna Corvette and MC75 Profundity have been added to this set.
Even more of a big one for both the Empire and Rebel sets specifically. Like all my other Star Wars sets there is now an optional edict that has been added to enable more models to be used which means the roster has been shifted around a bit. I also want to add that you may have noticed that I have now began to support megastructures starting with the Mega Shipyard. There will be much more of those (and even support for some Gigastructures) coming eventually.
Nothing I can do about that, the ship spacing is an issue with all shipsets but it is simply more noticeable with ships from popular franchises like Star Wars. This is why I recommended the Fleet Formation mod because I really don't want to downsize the ships in this set any further.
Not the moment, guess ill put that on the "maybe" list in my planned shipsets though
Well, to be more specific, I was considering turning this set into the Legends set with that other future set I mentioned being the canon set. But if I do end up changing my mind about this then I will for sure bring the MC75 to this set.
Instead of the MC75? I have plans for including that ship in a combined Canon Rebel and Resistance set later down the line. I admit, I could actually add the MC75 right now if I really wanted to but I don't necessarily feel like I need to with the plans I have for the future.

All I can say is maybe, I personally don't really take any interest in weapons mods beyond "Extra Ship Components Next" and I also am quite busy IRL over the next month or two which could complicate getting anything done. Yet obviously, I know people want it done. All I can say is maybe.
