Thank you for your attention, I've uploaded a fix to the gunner's localization now.
I noticed the Gunner mutually exclusive rank showing in red text as Cpl. not Lt.
Thanks to you and all your fellow modders for your hard work and dedication.
So I was told the Disable Any Class doesn't disable the classes completely (they are still available to train in GTS). It should prevent random promotions to the classes you disable through it.
If you want to remove all the classes that come with the prerequisites, then the config renaming is the way to go. If you want a finer control, then you need to actually edit that config file you need to rename as well, and remove the lines that refer to the classes you want to appear.
If your problem is only with shadow ops classes, and want them to not appear, then there's the Shadow Ops Begone mod:

I'll create a fast way to disable all classes that come along.
But I won't remove the GTS perks. If someone uses only those classes, then no class has access to GTS perks, so it's fine. If you use those classes along the base proficiency classes, then their gts unlocks also affect this class (but without base proficiency classes you can't unlock the gts unlocks).
So I don't see a reason to disable them.
Is there a change that you can disable old proficiency classes and gts perks for them?
