To answer your question, yes, the unlocked factions will react depending on events. An example: If 2 allies friendly fire each other too much, they can quickly become enemies.
I have not managed to get to factions to make peace "naturally" without the cheat menu mod, maybe I am doing something wrong but I do not understand how to get 2 factions to like each other. However I did not try DeadAir Dynamic Wars, and I think I need to.
Following up on your proposal, do you really think you'll get closer to the creator, and create a patch to unlock his faction which is stuck at -30 despite the events of the DeadAir Dynamic Wars mod. It would be fantastic if you could make it happen. If you have to create a new game, it doesn't matter, I'll start a game again soon with the borons I think.

-Holy Order
- Khaak
- Scale Plate
- Xenon
are going to interact depending on the events with all the other factions and between them? There is no limit to having a living and constantly evolving galaxy?

The only factions I unlocked were Buccaneers, Holy Order, Khaak, Scale Plate and Xenon. So factions can make peace with the xenon, but doing that is easier said than done in gameplay.
However if you want control over who declares ware or makes peace, then I recommend iseeu0's cheat menu (linked in description above). We worked to add a diplomacy option where if you pair that cheat menu with this mod, then you have ultimate control.
To unlock factions for Rise of the Ossian Raider I need to investigate it and contact the mod authors to confirm they are okay with that. I do not think it will be difficult, either it can be added to this mod or make a separate one.
Just a clarification please, with your mod, all factions can go to war and peace with each other?
Even though already in my game the ministry is attacking the teladi already for some random reason even without this mod haha
It might be safer to only activate this mod after the plots are completed? or once its in the cheat menu then it doesnt matter since you will have absolute control anyway.
What about plot protection / story issues that may come from it?

This is needed for a diplomacy add on currently in progress. I will link it here once its ready and iseeu0 approves.
@Ahlos It will be much better once its in the cheat menu, then you can control them all. For now it just means their relations are not locked and if for example the factions make friendly fire on each other they can easily declare war.
The idea sounds interesting but only if allows us some sort of control and has some sort of built-in plot protection
