The More Skills (+Skill Dump) (Updated for 6.0!) mod seems to prevent the issue from happening altogether, even if used with other mods that would typically cause the skill tree to break. It isn't a skillpoint mod itself, but it is a mod that adds new skills.
The modder themselves explained the issue themselves which I will copy paste below.
"Updated for 6.0! Also fixed the bug with the jade wizard."
"Turns out, jade wizard has always had the light scholar skill in the vanilla database, they just override it with the jade scholar ability. For some reason, my mod changed the order in which they triggered, so jade was overwritten by light. I just disabled the light scholar skill, since it shouldn't have it be there in the first place."
I've tried deleting everything related to Jade Wizard in mine and it's still messed up so this issue is stemming from something weird that I can't pinpoint yet.
Anyway sorry that I can't fix it yet but I'll continue looking into it, hopefully with another mod that does skill dumps that works will point me into the right direction.
Could we possibly see a fix for this if it isn't too much of an issue to do so?
Other than deleting the mod and redownloading I can't guess why you wouldn't be going past 50. To test stuff though to make sure it's working try using this mod. I use it to test if the mod is working past certain levels cause trying to level there would be annoying lol.

I'm using the skill queue mod but that shouldnt be impacting level as far as im aware and its about the only way i can test without playing for hours just to get the level there.
I've tried turning off a bunch of skill mods in the MM but still get stuck at level 50 or i run out of skills to put points in.
You can try deleting this mod manually in the steam workshop folder and then unsub/resub to redownload it to see if that works.
Seems to be a problem with this mod, as SFO didn't update this time (and Venris said he's going to not do that until the next game's update), so for use SFO it's needed to rollback the update.
Your mod seem to mess up with the tables of the Dhruzina, a unit introduced in the last update, so, when launching the previous version to use SFO, this mod makes an error and stop the game from launching.
