There was the First Contact War, Humanity getting caught making AI, A human tried to assassinate an ambassador, and I believe a young Kaiden kills a Turian commander during a Biotic training camp.
The Negative Modifiers are there to represent the poor opinion the rest of the galaxy has against the Alliance. It really isn't until the end of the OG Mass Effect (2183) that the opinions of humans start to become more positive.

@Devilsmile - can you clarify what you mean? Are you talking about custom empires?
