You have too place the avoidance boxes at the right height for the soldiers too want to take cover behind them, if find it a bit fiddly sometimes but once you find the height just copy the boxes at the same height across the map. you'll know you have the right height one you turn the nav-mesh on and see all the arrows beside it.

How did you get them in formation? Using those steps?
