They both use the same texture names, so it shouldn't matter. Just make sure to install this *after* sb_new_worlds_2 so it overrides the original textures.

The skybox is replaced with an epic background but all the planets are black; when you restart it doesn't work anymore and the textures are back to the originals

I could try, but I'm not guaranteeing anything. Gooniverse's textures are packed into the .bsp, so it would be harder than just extracting the .gma and replacing the textures.
