If you keep the harmony, gain the ability to make sectors into vassals, like that origin, progenitor hive. Can't remember if that one is a mod, sorry.
For the comment about the hegemony origin there could probably be a version of the mod where the other 2 empires act as the factions and you have to appease both or remove one. Tbh though I'm sure I could think of something entirely different to spice up that origin.
Following your argment that it wouldn't make sense for gestalts, as valid as it might be, would ultimately also mean that the Prosperous Unification Origin as a whole makes no sense for gestalts.
On the other hand you could argue that they could have deviant drones in place of the factions.
Rewards for resolving these could be a bonus to leaders (more autonomy for drones) or bonus Unity (when you deny them their autonomy)
If you are ambitious you could even add alternative choices for civics like One Mind or, well, Autonomous Drones and similar things for machines like Sovereign Circuits or Delegated Functions.
