The engines are on by default. Odds are you don't have scripts enabled if you they aren't responding.

Alternatively, if you're talking about the pods, press number 6 on the hotbar, its the one with the thruster symbol and the big On button right next to it.

Would be better if the grouping for each pod's controls was individual for each pod, not all when they are attached to the main ship

The kind of thing when you attempt to detach one pod, you end up detaching all of them due to a grouping issue.

This looks like it could be an update to that ion ship that gets attacked in the cut scene when you are in the starting menu.
