Must be something else because with this mod turned off, I can't build transit tubes over ladders or wall tiles. I'll look around and try again. Who knows, maybe it was just a one-time glitch.

For me it allows travel tubes to coexist with ladders, plastic ladders, steel ladders (a mod, very glad it works with them) and firepoles, but NOT tiles, metal tiles, insulated tiles, or bunker tiles.
@BlackAeronaut - doublecheck that you don't have that setting on in CustomizeBuildings, or some other mod? You might need to check the CustomizeBuildings.json to make sure you don't have Travel Tube Location:0 in the advanced manual base settings. It might default there as one of the examples.
