As for your suggestion on having the second eye drop based on vanilla levels, I feel that it's great for balance. However, that goes against the point of the mod in making farming easier. Instead of having a 50% chance of getting two eyes, you're going to lower that, increasing the time and the amount of rerolling the map needed for farming Grells Gunbrens,Aleeras, whathaveyou.
Think of it this way: After a grueling bout with the boss, you take the spoils of war and their eyes are a trophy. If you managed to get two then you were careful on slaying the monster. If you happen to get one, then you have been reckless during the battle and damaged the other eye.
For the two other eye-dropping bosses I fought with this mod installed, I got 2 eyes from each of them. Assuming I'm not just very lucky, going from "rarely getting one eye" to "(almost?) always getting two" is a rather extreme change. That second eye would feel better to me as a kind of lucky special treat, much like getting even one eye was before. Maybe the original vanilla drop chance could be used as the chance of getting a second eye.
