I don't know, currently don't have Bannerlord installed. You can check if it works and let me know as to whether I have to update it.
Under Honor Gain
turn on "gain honor for executing lords with negative honor"
turn on "gain honor for executing lords with negative mercy"
adjust honor gain however you want. I set it 25
Go below
Under Relation Gain
turn on "gain relation for executing lords with enemies"
This is the way
Honor gained is subject to the % multiplier from "Honor Effect"
Do you have a value above 0 there?
Works for me in 1.2.10
In Options -> Mod Options -> Execution Adjuster or just Mod Options -> Execution Adjuster if you're in the main menu. Setting "Relation Effect" to 0% should stop any relation changes from happening, just as setting "Honor Effect" to 0% should stop any honor changes from happening.
Just in case save beforehand and execute someone to see if it affects anything.
I tested it with a hero without any traits and I was able to execute a prisoner. It may be a conflict with another mod.
It works globally, so any save you play on the settings will apply

Could you add a setting to increase (or decrease I guess) the relation loss with only the clan the prisoner belongs to? Thanks anyway for the mod

Yes, the mod uses standard values as the default
The % multiplier changes how much relation points change compared to normal
Also there's an option to gain relation with the enemies of the lord you executed
