I wild guess, but when populations decline, or leave the centralism of urban development, the huge workforce needed to quarries to extract stone is diminished, hence -50% stone extraction.

i'm pretty sure it's the only limited resource because it's the only one not used for unit upkeep

The only rationalization that I can see from CA's perspective for making stone limited is that maybe it's actually supposed to represent like rare types of Marble or Granite? But even so, that's not how they represent it in game - with stone being used for military buildings and even regular construction.

Yeah, no clue why stone is a limited resource.
