Yep, that's exactly what I did, didn't quite work sadly 8(. it works very selectively (in the case of the Conqueror she still has her face and voice, but not hair), the Samurai keeps everything but the vocie, and etc. Might try to reshuffle order of the mods more.
Try un-checking only the original Chaos & Order(not the anime remover) inside the game.
The best way of checking is just starting a new game(not really playing it), and checking if the origins there don't have the problems.
Made a second failsafe for the mod to work.
(If it still doesn't work, un-check the original Chaos & Order mod inside the game mod enabler and see if it's applied)
I'll see what I can do.
Added a failsafe code for all the origins, hope it works.
Though, I'm thinking for myself for months now, that this thing has been more of a headache than an average pineapple-less cheese pizza.
Sorry for the super late reply. I saw your comment days ago but forgot to give an answer right away.
As I checked, even if I leave the game and come back(or leaving and use the same save in-game), the non-anime version still works. Therefore I believe that is an issue on your side, so make sure the required mods are all updated to the newest version.
That said, the origins not having checkmarks seems like a universal issue. This add-on currently uses "higher priority" characters files in order to work, which are files that overwrites others that have the same name but has a lower priority. And because the origins in this addon are practically a different file, seems like this thing happens.
Though, after some testing, I can see that origin specific color pallets does carry on normally onto the next imprint, so it's just that you cannot see the check mark in your origin selection screen.
Fixed the addon, but couldn't find a way to fix origins that are currently being played.
So, fixes will work when you do a proper restart of an origin.

Most of those faces will be gone when C&O gets an update. We're making some big changes on the mod and it's gonna take a day.
With just the required mods some of the characters are non-anime while others are anime on the same session.
Adding some of my usual mod list seems to change which ones are anime or not.
When playing around, I've been able to get most with anime faces to change between non-anime and anime.

- Fixed a problem with characters getting their anime faces back on re-loading the game. This fix should only apply on a new game, sadly...(due to how M:PN works).
- If you're somehow hearing anime voices, it's due to a problem with original C&O I just found out. It will be updated soon along with additional features, so don't be too worried about it.
I've checked it, and looks like what you've said is 100% true.
I'll try fixing it as soon as I can, and if I cannot, I'll just make this one separate from the original like it used to be.
When selecting a character when imprinting, it will work fine. You will spawn in with no anime. Upon saving, quitting and reloading, you will spawn in with an anime face.
I quite enjoy anime, as can be seen by my Vegeta profile picture, but it unfortunately ruins my immersion in this game. It's a real shame because this Origin mod has some very creative and extremely well-executed quirks for each Origin.
Obviously, I didn't have this issue pre-update.
Any ideas on a fix?
Instead of making this a separate mod, I changed this into an additional skin remove mod of C&O.
This was because it took me around 15~20 mins every time I have to update the original.
If this mod doesn't work, do subscribe all the dependencies (required items)

If you're talking about Fortress, it can squeeze in those little spaces. Just turn it around while trying to pass through. Usually happens in either the helipad doors and the Goods downward stairs.
Ice-age is fixed. Upgraded most of her magic, added a completely new mechanic of hover shooting...and some more.
