I also have atmos on the same ship (turned off), I will try with those enabled, maybe some sort of math error because I have them? But I will experiment more in a few days when I get another change to play.

Using the different thrusters on the same build is also the only time i have run into the bug of going down when pressing spacebar, but i havent isolated that yet- it may have been weight related.
On a related note, i can hover with only 10 flat new (nose down at ~200k kg) and i slow down from 100m/s in about 1/3 of the time it takes to accelerate to that speed at that weight - in space or atmo. You might need to dedicate a day or two looking at the code. Other than that- great mods!
I apologize for the vague numbers but i am not in game at the moment.
I have run into a problem where the long ramp and flat long thrusters refuse to play well with the flat new. I built a small grid salvage ship with with 22-ish flat new and about 10 of the long ramp as up thrust and it wouldn't lift off - weight ~37k kg. I added flat new and long ramps until i had over 45 up thrust engines of both types- still no lift. I removed the long ramps and now it lifts with just 30ish flat new thrusters. it will lift about 200k kg now. On another build the Flat long were also not playing well with the other types.

Same with the azimuth complete mod pack, it looks phenomenal now that it isn't taking up a crap ton of space. :D
Try the Azimuth Complete Mod Pack, they have plenty of small ship thrusters that are smaller than these ones with many different colored flames. :D

That is strange, but then again everything about SE is "strange" lol
Large ships have always had trouble with taking off and staying off the ground, but to be perfectly sure I will check the thrusters code to see if they work everywhere on planets and in space. :D

^ Is my ship hovering. it has more than enough thrust to lift off.
Strange thing is:
Down (C key) = Ship goes Down
Up (spacebar) = Ship goes Down
Forward thrust is ok but only if you keep to the horizon. If you pitch up too much the ship goes down.
However doing nothing it hovers fine.
This only happens once landed.
Small ships are perfectly fine.
I will certainly take a look because that cannot be good. :(
Second, I think there might be something off with the thruster ramp. If damages my hull, perhaps the flame damage is offset?
